This practice is probably inherited from Judaism, since as far as the Dead Sea Scrolls we find the divine name YHWH or YHW spelled with two or three dots (= one dot for each letter). It indicates the sanctity of the name, which is not to be pronounced, and not even written down, hence the use of substitutive dots.
